The invention of massively parallel DNA sequencing and the subsequent development of RNA-seq, ChIP-seq and microbiome sequencing have radically changed the landscape of molecular and systems biology by allowing researchers to address biological problems with a sensitivity and scope that was not previously possible. This chap- ter discusses how each of these high-throughput sequencing (HTS)-based approaches is being used to address biological questions within the field of human fungal pathogenesis. As the cost of sequencing becomes more affordable, the amount of sequence depth coverage that will be attainable will increase significantly allowing researchers to apply these genomic techniques to more in vivo models and clinical samples for which a great deal of coverage is required.
