The basic and applied ecology of substratum-associated microbiota is reviewed, giving emphasis on freshwater systems. Application of appropriate methods is critical for determining the role of microbiota in the environment, thus, relevant methodological developments are highlighted. Recent developments in the taxonomy and phylogenetics of these microorganisms are also included since such information provides a foundation for ecological understanding.
