Proteomics is turning more and more towards quantitative measurements of biological systems. This in turn has spurred the development of numerous experimental methods that enable such measurements. Vast quantities of mostly mass spectrometric data are often generated as a result which requires the use of software tools that turns raw data into useful quantitative information from which knowledge about the biological system can eventually be derived. This chapter gives a brief overview of available software tools for mass spectrometry based quantitative proteomics. © 2012 Springer Science+Business Media, LLC.
