Despite the advent of next generation sequencing techniques, which provide access to an enormous amount of genomic information in a relatively short time, the conventional Sanger sequencing and microsatellite genotyping analyses present a straightforward method to answer clearly defined questions in population genetics, phylogeography, or forensics. The MegaBACE is a platform that provides both applications with equally reliable performance. In this overview, protocols for the classical techniques of Sanger sequencing and microsatellite genotyping are described. This chapter aims to supply the user of the MegaBACE with methodological tools and some "insider" knowledge of this highly sensitive apparatus. © Springer Science+Business Media, LLC 2013.
